It was set to trusted network.
All computers are connected to domain and were working fine until update happened.
Avast is running on this machines for about 4 years now and there was no issues as bad as this one.
Automatic update should not affect any settings already in place.

My flash drive got infected by Win32:Kryptik. I followed the official malware removal guide from top to bottom but I'm just wondering if ever I should do a clean reinstall or system restore of windows.

Avast doesn't delete autonomously as such, it alerts to issues, e.g. malware found/suspect file. 

Even if there was an Avast Alert, that installation file/program should still be there until you decide on a course of action, send to quarantine, delete, etc.
In which case it wouldn't let you install anything (which presumably it has allowed).

Using Windows?

A setting for windows cleanup here:  (see below)  if setting is not default, Storage Sense will automatically clear your download folder.
