I've moved the files to the chest, but I'm not sure what to do now. Is it safe to just delete the infected files, or are they necessary components?

The virus on both files is "Other:Malware-gen"

You visited a web page with an applet containing the Exploit Byte Verify. Sun's Java stores it in a cache file. That's why you were seeing it in your virus scan. As long as you are running Sun's Java you are safe. Go into Control Panel and select the Java option. One of the tabs it will bring up is "Cache". Delete the cache and the infected applets will be gone. As you have placed it in the chest to no averse effect, you can now safely delete it, my friend. However do check on your recent version of Java using Secunia PSI, using older versions of Java (or various versions of it) could make you vulnerable to exploits, hence infection vectors,

P.S. ..and for the future, about the Java Cache. Step by step:
Control Panel
Java Plug In
Click on the Cache tab
Click on the Clear Button
