Trend Micro is blocking Unauthorized URL's. These URL's have very long and strange names such as kuqcuyqmaggguqum .org.
The log has a bunch of these:

Another side effect is that recently, it takes a very long time to open programs. This is particularly annoying when I want to email as an attachment and I have to wait 20 seconds for the email to open.

Please download AdwCleaner (http://www.bleepingcomputer.com/download/adwcleaner/) by Xplode onto your desktop.
- Close all open programs and internet browsers.
- Double click on AdwCleaner.exe to run the tool.
- Click on Scan.
- After the scan is complete click on "Clean"
- Confirm each time with Ok.
- Your computer will be rebooted automatically. A text file will open after the restart.
- Please post the content of that logfile with your next answer.
- You can find the logfile at C:\AdwCleaner[S1].txt as well.

Download and Install Combofix

Hmm it took out an ASUS/MS file that I assumed was legit.. Methinks I need to follow up on that one

Seems to be working OK. The popups are gone. The programs open fast.
The only thing that started was that sometimes, the computer freezes and the hourglass starts going. This can last about a minute. I've had this in the past and it seemed connected to when outlook does a send/receive. It only happened a few times so far. I'm archiving some emails to see if that helps but I don't think that is the problem. Perhaps due to the reindexing that is going on as the cleanup deleted the outlook index.

I would recommend that you completely uninstall Java unless you need it to run an important software.
In that instance I would recommend that you disable Java in your browsers until you need it for that software and then enable it. I ran delete fix and attached the report.
Outlook is still causing trouble by hanging up but otherwise, it seems good.

Please download Farbar Recovery Scan Tool (http://www.bleepingcomputer.com/download/farbar-recovery-scan-tool/) and save it to your Desktop.
Note: You need to run the version compatible with your system. If you are not sure which version applies to your system download both of them and try to run them. Only one of them will run on your system, that will be the right version.
- Right click to run as administrator (XP users click run after receipt of Windows Security Warning - Open File). When the tool opens click Yes to disclaimer.
- Press Scan button.
- It will produce a log called FRST.txt in the same directory the tool is run from.
- Please copy and paste log back here.
- The first time the tool is run it generates another log (Addition.txt - also located in the same directory as FRST.exe/FRST64.exe). Please also paste that along with the FRST.txt into your reply.

Not really pop-ups. My Trend micro pops up a warning "unauthorized URL Detected. Similar to attached.

Shame it does not say what programme is trying to access it. Does this happen with all browsers ?

What do you mean about syncing drive?
Here are the files. No virus detected.

Has it ceased reporting the attempts now ? Also are you synching your drive on a daily basis ?

Got got back. No alerts at this time.
I don't sync my drive at this point but need to start that up soon for backup.
