This will catch the main areas and services

Download OTL  to your Desktop
Secondary link
  • Double click on the icon to run it. Make sure all other windows are closed and to let it run uninterrupted.

  • Select All Users
  • Under the Custom Scan box paste this in
netsvcs
BASESERVICES
%SYSTEMDRIVE%\*.exe
/md5start
services.*
explorer.exe
winlogon.exe
Userinit.exe
svchost.exe
winsock.*
/md5stop
CREATERESTOREPOINT

  • Click the Run Scan button. Do not change any settings unless otherwise told to do so. The scan wont take long.
    • When the scan completes, it will open two notepad windows. OTL.Txt and Extras.Txt. These are saved in the same location as OTL.
    • Post  both logs

I'm still tempted to just do a complete fresh install after backing my things up, since I maybe half cocked the process up when using the 2 HDD's since it recognises the HDD and the system reserved for that, which it shouldn't.

All the service data is correct, we could use windows repair to reset the defaults and reset windows updates

Download  Windows Repair (all in one)  from this site

Install the programme then run

Go to step 3 and allow it to run SFC

On the start repairs tab click start

Select the following  items and tick restart system when finished

Alright, I'll do this in a moment, do you know how I can remove the system reserved.. Oh nevermind I just thought, correct me if I'm wrong, (1) Boot from windows disk after throwing essentials onto the HDD, removing the partition and deleting it leaving it sorta blank. (2) Then go through the Windows management and do the formatting, etc, from there?
ALSO, NOTE: Did you read my forum post in the viruses and worms section?

If the system reserved is not on a bootable partition then that should be OK.  If it is on the bootable partition then windows uses that for boot

Checking virus and worms now

It's not bootable since I have the OS on my new SSD, 240Gb Force 3, The 1TB WD HDD is used for anything from games to whatever else and doesn't contain anything bootable, such as the os.

Yes, it works just like a normal HDD of course, just a bit / alot faster and uses alot less power.

In that case the system reserve can be removed using disc management

Alright thanks, downloading and installing the updates, going to reinstall avast and Malwarebytes just in case, accidently didn't disable them until halfway through. Should I install avast first, restart, disable avast, then install malwarebytes, then reenable?

I can think of no reason to disable the antivirus whilst installing another programme.  That is when you are most vulnerable, I never disable Avast
