Device administrator: what does it really do?

When we uninstall AT and it was set as device admin, there is a "problem" and you need to disable it.
But, after all, the setup wizard manage to disable it automatically (without user intervention).
So, what does it really do? If a program could disable it automatically, where is the protection?
