Just as a precaution, why don't you post a HJT log here for someone to look at?
Please download HijackThis from the link below, run the program but do not make any fixes, and then post the log results in this thread using the "copy & paste" method. It will probably take more than one post to be able to get the complete log posted. Someone will review your log and then offer help.

About the only thing I see there is out of date java and a desktop component. wich google says is a newsreader?? A file also seems to be missing from your goggle desktop manager.
you can update your java here..
Open an Internet Explorer (only) window and go to http://java.sun.com/javase/downloads/index.jsp > Scroll down to "Java Runtime Environment (JRE) 6 Update 4...allows end-users to run Java applications".
Click the download button on the right.
> If Information Bar pop-ups up, right-click on it and say it's OK to display the blocked content.
You do not have to install the Java Web Start ActiveX Control
Accept the license agreement > Click on Windows (XP,Vista, .etc) Offline Installation, Multi-language and Save the file jre-6u4-windows-i586-p.exe to your desktop; do not Run it.
When the download is complete, Open Control Panel > Add/Remove Programs:
Uninstall anything that says Sun Java, Java JRE, or similar.
Close Add/Remove Programs.
In Windows Explorer, navigate to C:\Program Files\Java <=this folder, if found. Delete any subfolders it may contain.
Do NOT delete C:\Program Files\JavaVM <=this folder, if found!
Reboot your computer.
Double-click on the saved file to install the update.
Delete the downloaded installation file after completing the above procedure and reboot if not prompted to do so.

I'm not sure what the desktop component is and as for the Google Desktop manager, I wanted to uninstall that some time ago but I couldn't get it to uninstall so I might have gone on a "deleting rampage". :) Also, I've updated my Java thing but I still can't open certain .EXE files. (I know this isn't customer support for my PC but if somebody knows how to fix this .EXE thing, I'd appreciate the help. If not, oh well.)

Yes. I only have three files in the chest, but that may be because I'm using win98se, xp may have an additional file. command.com, kernal32.dll, wsock32.dll
The desktop component is a link to a website. It's the 024 line in your hjt log. Google it and you may recognize it. If you don't want it, open hjt, run a system scan only, checkmark the 024 line and click fix.
What are the exe files you are having trouble with? Are you downloading them and saving them to your computer, then trying to open them? Or are you trying to run them from the download dialogue box?
