1) Somehow the selection of folders to be scanned is lost between sessions, and needs to be made each time I use the program. How can I make my choices stick?
No, it's an interactive selection. In Professional version you could make a new task and then, keep this selection afterwards.
2) Once a virus is found, I am alerted and asked for what to do next. Is there a way to make that choice (delete infected files) permanent?
Left click the 'a' blue icon.
It will start

Standard Shield and then on
Customize.
Go to
Advanced tab and select
Silent Mode and the default answer

Do the same for the
Internet Mail provider and
Outlook/Exchange plugin.
The answer
Yes in Silent Mode keeps the virus in the file or into the message (attach). You can't configure 'delete the infected file' in the Home version.
