Hi, to assist me with a problem I was advised to download and run and scan aswMBR. Is this the stand alone Avast version? and can I keep it installed and run it alongside MSE, which is my real time protection?

yes you can, but it does not have any update function........so you download latest version when you have a problem

1. Yes, that's the avast! AntiRootkit scanner.
2. Yes, it's an on demand scanner.

Re: 2. I see no point in keeping it installed, it isn't installed, just a standalone executable - But it is one for a pretty unique purpose, looking for rootkits and uniquely MBR rootkits. So it is a specialist tool that should only be used for that purpose under the guidance of to one suggesting its use.
