While uninstalling programs, Cleaner done the "final" cleaning.
Ok, but I lost 6 hours last night trying to fix a weird Windows issue that is documented, with pictures, here:

I had just updated Windows, so I try to uninstall the updates. No luck.
The other suspicious thing was going to Avast beta. I'm about to uninstall it but I remember that Avast Cleaner removed leftovers.
I'm really thinking it messed my Registry.

How can we check this?

This is what they told us so far :

Can you still undo changes made during Beta testing for exemple ?
You can undo (some) changes by standard System Restore tool in Windows. There should be Avast Cleanup restore point made every time you run cleanup or registry optimization. By reverting back it restores registry changes and some system file related changes. Removed log files, temporary files etc. won't be restored.

I have always been very cautious (read anti) about programs like this, but for testing purposes which you are obviously doing, I would recommend a system image before running anything like this.

6 hours is an eternity compared to probably less than 30 minutes to restore the system image.

Yes I do use registry cleaners, but I monitor what it is going to do (I don't know if this cleaner goes into this amount of detail) and I select what is to be cleaned. Even then it will backup these registry changes so they can be restored.

Looks like this cleaner needs to be able to restore any changes that it makes.
