If those accounts are sett up as pop3 accounts in a mail client yes

avast! 5.x: Some e-mails are not scanned by the Mail Shield

INFO: Gmail / hotmail / Yahoo also have there own mail security, so you are still protected if you dont get this to work
Gmail is scanning all mail accounts with postini spam/virus filter using twin AV engines from McAfee and Authentium
Hotmail / Live maile use Trend Micro
Yahoo use Norton

mail shield will interfere in no case with web interfaces (ie mail access in browsers). If you want mail shield protection, you need to setup an email client (Windows Live Mail/Outlook/Thunderbird) and associate your email account (s) there in IMAP/POP + SMTP. Instructions for using a Gmail account (ssl access) through the mail shield proxy are in Avast knowledge base, as linked by Pondus.
