I understand getting a permissions denied in the scan log after trying to scan the whole system as a user, but when i run avast as root (gksudo avastgui in ubuntu) it still says permissions denied.

Whats happening, am i missing something?

Hallo,
root hs access to everything, regardless to anything - thus, the answer is, you aren't root. the checkaccess() function checks the effective uid.

try "su -" from terminal.
